Assuming you're disabling anonymous access to the web site, and using
Windows Integrated security, Internet Explorer will pass login
credentials to the web site for authentication.  It only does this for
sites it trusts though.  It will by default trust the domain the user
logs into, but if your web site domain and the user's login domain are
different, you get a dialog box asking for login.

To make IE trust the web site, you add that site's domain into the
Intranet Zone of IE's security.  This is on the client, in Itnernet
Explorer.  Tools -> Internet Options -> Security Tab.  Choose Local
Intranet and click the Sites button.  Click Advanced and you can add a
site to the zone.  Add the domain, as in sample.com and you can access
any host in the domain.  Add the host name too, as in
intranet.sample.com and you can access just that host in that domain.

This has to be done on each client, there are tools in the IE Admin
Kit to help with this.  Check an IE support group for details there.
